I thought the Wayne stuff was the weakest part of the movie and was more of a distraction than anything else. The age discrepancy occurred to me during the movie. Also Thomas Wayne (and to a lesser degree Alfred) were portrayed as jerks. It was as if in order to make the Joker the protagonist of the story, they needed to make the heroes that we know somewhat the villains. They could've told the same story with some random rich a-hole running for mayor and the story wouldn't have lost a thing while leaving the reputation of the Wayne family intact.
That said, I loved this movie and thought Phoenix was fantastic. I just personally would rather this have been set in some non-specific time period between the murder of the Waynes and Bruce becoming Batman. Other than perhaps a mention of the murders past I'd have preferred this be free of the Wayne family.
