Why didn't he shoot Todd?

After they were done burying the cleaning lady.

Because Jesse was afraid of Todd... trauma?

Because Jesse thought Todd left the gun (perhaps not loaded, like he thought the 911 call was also fake) on purpose, even though Todd seemed to be genuinely afraid of the situation... but Jesse was not 100% sure? If Jesse had pulled the trigger and nothing came out Todd would have beat him worse than ever before.

Perhaps a little of both, he was so f'd up mentally that he couldn't think straight.

Also, do you think Todd did bought the pizza/beers? I don't.

He was afraid. He made a mistake. We all do. He let Todd live when he had the chance to kill him. He didn't make the same mistake twice at least

It was a great scene because you were screaming ‘shoot the fucker!’ but I don’t buy that Jesse would fold like that. He wasn’t at Reek levels of psychological obliteration and submissiveness.

His life was a living hell, he could shoot Todd then drive like the wind to find and protect Brock, and quite possibly tell the police everything and get those Nazi fucks arrested. Yes, he’d do some heavy time in prison but it would be worth it.
