This trilogy is three of my favourite films of all time, so I wouldn't change too much. My only real issues are mainly with the second half of Rises.
People who ask for more don't understand the concept of sequel stagnation. The more stories you tell within the same universe, the harder it is to make each new one good (part of why Nolan chose to end things with 3 films). The Joker would've been far less impactful if there had been several other movies with a parade of less deadly villains building up to him. Yes I know Marvel is doing that with Thanos, but we'll see where that leads in a few years.
Back OT, the main change I would make is to pad the Gotham Knight compilation out into an entire series of 13-20 episodes with more uniform animation spanning the highly eventful year between the two films. That way, we can have all the other villains and other characters people claim they wanted to see who aren't the Joker (for instance just before TDK came out, I read a rather well-written fanfic featuring an extremely dark Nolanverse Poison Ivy, and I myself wrote a Mad Hatter story) without diluting the films. TDK would start in the exact same place and Batman could have had more credible field experience under his utility belt, thus making the Joker's victories even more terrifying.
