The bees were carrying smallpox variation which were the last chance of a fight against the aliens by the Smokers and Kryceks afaik. The plot seemed to get a bit skewed when Doggett appeared, I like Doggett but his appearance changed a lot to 'supersoldiers'
And Knowle Rohrer just happened to know Doggett and then turned out to be a supa soljah, lucky coincidence

They're working for the aliens because the aliens aren't really giving them a choice. They can either get with the program, be killed or discredited. They don't WANT to help the aliens, they've been specially chosen to help the aliens, and there is very little they could do to stop it.
As for the bees and the virus. The virus causes a human body to break down and in so doing create a physical form for the aliens. So they aren't just black oil controlling human bodies. The bees are just a delivery method. It's a little less obvious than black helicopters spraying towns and cities.

The bees spread the virus. The virus causes humans to gestate aliens. Cancer Man and his cadre were being tricked by their alien overlords into enacting the plan with the promise that they'd hold a position of some power over the enslaved human populace, not realizing there would no longer be any humans to enslave, which is why The Well Manicured Gentleman ultimately decided to give Mulder the vaccine, and hopefully save his family at the expense of his own life.
