Gary Cooper's "Garden of Evil" (1954) was shot in Mexico back-to-back with "Vera Cruz," but I don't know if it was the same general time in Mexican history, 1866.
"The Wild Bunch" (1969) takes place mostly in Mexico 47 years later in 1913, but it has some similarities to "Vera Cruz."
Likewise, "100 Rifles" takes place in Sonora, Mexico, in 1912.
One of my favorite westerns ever: "El Condor" with Lee Van Cleef and Jim Brown. It's about two American outlaws who try to take a Mexican fortress full of gold with the help of 100 Apaches. Also, Yul Brynner's film, "Adios, Sabata" aka "Indio Black" is set at this time.
