How did the wives die at the end? I mean, how did the false Shepherd kill them? I assume he said something to manipulate them into coming into the water, one by one, and then proceeded to drown them?

You pretty much answered it yourself.
They were blinded by their faith in him and were willing to give him their lives (to be "reborn", as was said).

I assume so, he told them some holy BS and performed some baptism ritual (similar to why he was doing earlier to the daughters) and drowned them.
