Robin Hood, any mafia movie or TV show, any heist movie, most car chase movies, all have criminal protagonists. What they didn't have was a Disney propaganda machine working against them.

Those others were blatantly fictional (popcorn) comic book movies.
Joker was a very serious and dark movie that just happened to be based on a comic book.
Rooting for the bad guy is like rooting for the underdog. Think 'Rudy' or 'Hoosiers'.
Only difference here is the underdog happens to be an insane, murderous, nihilist.
Keep in mind this is about Gotham City's lack of humanity which has always been the driving force behind Gotham's criminal underground which eventually leads to Batman.

This isn't anything new, Hollywood have been making movies about bad guys since the inception of cinema. The bad guys are infinitely more interesting than the good guys because despite all that they do, their ability to be relatable is fascinating.
Marvel is concrete proof that goody two shoe superhero characters are generic and boring, even the villains are cliche'd and flimsy. DC has the greatest catalogue of villains, would love to see a Riddler and Bane solo movie.
