has anybody discerned what the protocols are:
So far we have heard mention of protocols 4,5,6 but really don't have any idea what they are.... If you know please explain in the comments

If I recall correctly...
Protocol 3: Do not cause death (or save lives) without authorization... (they didn't explicitly state it, but given the action taken during episode 6, I think it is a fair assumption. They didn't shoot any of the soldiers because protocol 3 is still in effect).
Protocol 5: Resume host live if there is no mission. That includes if they are successful in their ultimate goal.
Protocal 6: Do not contact other travelers not part of their cell without authorizations.

Actually, I think Protocol 2 is more general. When interacting with other travelers mission-relevant information only is to be shared unless otherwise instructed. Something like that. No idle chit chat about their lives, future or present. No discussing previous missions. Only what's functionally necessary for the matter at hand.
