At first, I thought the alien was going to eat Jake G's face or something like that but it appeared to have trapped him in some sort of gooey, stretchy bonds? It also looked like it shoved one of its appendages into the top of his head. Any theories on what it may have been trying to do?

Not sure, but the film seems to imply that somehow Calvin learned how to pilot the escape pod and guided it back to earth.
Or maybe he kept him alive to pilot the craft? Either way its's ridiculous.

Neither of those, MovieMan. The shuttle was pre-programmed to return to Earth. By attacking Jake, it prevented him from steering the shuttle away from the planet and out into space, though Calvin didn't know that. It just saw him as another lifeform to assimilate.

The lifeform was slowly absorbing and/or digesting the guy at the end. The lifeform didn't know how long it would be stuck in the capsule. He was still conscious because not much time had passed since becoming its beach.
