Major unexplained plot thread

How did Oscar Isaac make it back to Israel? In the scene where he tells his crew to take off without him, it appeared as if he was sacrificing himself for his country. The Argentinians were racing towards the airport, desperate to get their hands on these foreign agents. After how they tortured the girl, I thought Oscar Isaac would be killed.

But in the next scene, he is back in Israel, no explanations given. How did he even make it out of the airport, let alone the country? Seems like that could have been its own movie, and they just skip it completely.

I agree. It was very poorly written. The looks on the crews faces when they learn they were leaving without him made it seem like it was a huge deal. I thought he would be captured and imprisoned. But, as you said, the very next scene shows him back in Israel as if it were just a minor inconvenience that he had to catch his own flight.
