Without clarification from the filmmakers, it's really impossible to say for sure. Given that Hurt was elderly, and assuming that the filmmakers were aware of his battle with cancer, it's likely that they front-loaded the shooting schedule with his scenes. And even then, they finish shooting the film at the end of this month, so there wasn't much left to shoot anyway.
Actually, this is an ideal final role for john hurt. I read on the credits that he plays Neville chamberlain, Churchills predecessor, who was widely criticized for not realizing the threat Hitler's posed until it was too late. Chamberlain was also suffering from terminal cancer and died a little over a year after the war broke out. What better person to play a British politician near the end of his life than a famous British actor near the end of his life?

I don't suppose we will know until someone attached to the film tells us. I am hoping he had finished his scenes however I only read yesterday that they had six full weeks of rehearsal before they started shooting! Fingers crossed his scenes were completed.
