What happened to Flipper? The landlord was taking care of him and then *poof* all reference to him was gone.

Yeah was completely irrelevant.
I think with everything else going on, the dog was probably the last thing on Elliot and Darlenes minds. But you can assume that the landlord just ended up keeping him.
