Last night someone suggested the commercial breaks seemed longer this season, meaning the total run time during the 1-hour time slot would be shorter.

No, it is the same as season one. Each episode in season one was 43 minutes and last night's episode was 43 minutes. If you go to individual episodes it gives you the run time.

As a matter of interest "Arrow" and "Flash" episodes normally run 42 minutes, some of them 43 minutes. "Gotham" used to run 45 minutes but more recent episodes usually run 42 minutes. "Agent Carter" episodes were either 41, 42, or 43 minutes. It all comes down to how much time they need to insert commercials because that is where their revenue comes from to pay for the show.
