It's not as clear to me as the season main villains of Arrow, The Flash and Legends of Tomorrow. I think I'd probably go with Fish Mooney for season 1 and Hugo Strange for season 2 (or possibly Theo Galavan). As for season 3, it seemed like it was definitely going to be the Mad Hatter, but now we haven't seen him in a long time.

Season 2B - Hugo Strange
Season 3 is a difficult one due to the many different stories. So it ranges from Jervis Tetch to Kathryn.

The Court of Owls is the main villain here, as I see it, Bruce has been dancing with them all season - that thing with the crystal owl, recruitment of Deuce Wayne, they were able to intimidate Falcone, now Uncle Frank here to influence Gordon.
The Hatter and Jerome and Barnes are subplots.

Pain and simple, Penguin is the main villain. You guys are trying to complicate things. I can go with what FriendlyPsychopath says, but not about season 3. Neither Mad hatter or Kathryn have gotten much screen time. In fact, I didn't even know the ladies name was Kathryn. She is not established enough.

Season 3... The Mad Hatter had like 5 solid episodes and the virus from Alice was a big subplot so I'll say Mad Hatter and can't call another yet but maybe Court of Owls.
I agree with your picks for S.1 and S.2 .... Season 3 I don't think there is a "Main villain" I think it's a mix as to allow others to have the spotlight and a chance to grow. I would like to see a return of Dr.Strange, Fish Mooney and Harvey Dent. I am worried about Harvey Dent as it's like he has disappeared, he definitely needs more attention and opportunity to grow. I want to know how he gets started and his relationship with Bruce. Plus they need to fix the big age gap of Harvey and Ivy as they are definitely the wrong age.
shareSeems to be at least 2 each season.. first 2 seem to be consistent here (Fish and Oswald, Galivan and Strange). I'm seeing 3 for Season 3 though. First of all, Tetch.. pretty obvious. Second, Jerome.. although for a short time. Even in just 3(?) episodes he was really important to Bruce's transition into becoming Batman. Third looks like it'll be Ed. I'm not really seeing the Court of Owls as really much of a major villain directly with the series right now. Yes, they're in the background, and have had some encounters, but I feel like they're just kind of sitting there right now. Maybe they'll have a major part in Season 4 though.
