shareBecause even he wasn't immortal. His healing factor slowed his aging by a great deal, but didn't stop it. As he got older, the healing factor got weaker and less capable of regenerating damage. When he was younger, it was more or less capable of instantly regenerating damage from the poisoning caused by his adamantium skeleton. Once he got old enough, and the healing factor weakened enough, it couldn't fully keep up, and at some point, the damage from the poison began to build up affected his overall health to reduce his healing factor's capability still further -- a downward spiral of sorts.

I think part of Logan's problem was that he was getting old; after centuries of fighting, he'd certainly worn out, and his healing was probably just fading due to overuse over all those years.
I agree he was getting old but the scientist released some type of poison that targeted mutants only. It is why there are a few mutants left and why no new mutants are being born. The poison was released and distributed innocuously in food and drink products like cereals. Logan was also affected and like the previous poster said, was constantly fighting the poison he unknowingly consumes 24/7. If he leaves the city, drinks from a fresh stream and hunts and farms his own food, he could probably eventually be released from those poisonous toxins in his body. But as long as he continues to drink and eat the poisons that are hidden daily, his body will focus on eliminating them 24/7 and is probably over-taxed.

It's a very bitter sweet end for both Wolverine and Xavier. Watching this, I never really saw Logan and Charles relationship as a son-father relationship, but more like a father-son relationship, with Charles being the aging son of Logan's. The last of everyone he ever cared about dying.

As the text starts, "His primary mutant power is an accelerated healing process". The skeletal structure enhancements were more than just genetic mutation, so it seems to me that he stands apart from the rest of the X-Men in that regard.
This installment (the film) in his history adds pus coming from his claw exit points and wounds that are no longer healing / regenerating as quickly as before, helping to define what is 'end of life' normalcy for him.
Though nobody can expect future owners of the X-Men franchise to stick to the story, given how many times it's changed already.

The scientist who was behind the efforts to catch the girl also supported efforts to put gene therapy in mainstream foods that suppress the mutant X gene. That is why mutants are losing their powers and new mutants are not being born. Any who eats commercial food or drinks commercial beverages was exposed to gene therapy designed to suppress the mutant X gene.
Their goal was to get rid of all the mutants except the ones they could control in their experiments (like the kids, or the bad wolverine from X-24).
Logan was dying because his mutant powers were being suppressed by this gene therapy hidden in food (his healing power was being suppressed) and combined with poisoning from his adamantium skeleton, it was making him very sick and near death. Normally his healing factor would heal his adamantium poisoning before it became a problem, but without his healing factor the poisoning just got worse and worse.

shareBut the new kid mutants also eat regular (poisoned) foods and they're okay. When they were still in the lab facility, the scientists can gave them clean food, but in Logan's hut she ate regular packaged corn flakes with milk.
So that means the poison is no longer distributed (because virtually no mutants left anymore anyway) or the new mutants are unaffected by the poison?
The poison takes time to start working. The kids had been eating clean food until they escaped, and I think they only escaped a short period before the film started.

A scientist wanted to kill all the mutants, except ones he controlled which he wanted to use for warfare purposes. So he put gene therapy in foods and drinks to suppress the mutant X gene. This caused all the mutants to lose their powers and for new mutants to not be born.
He also created a bunch of children under the X-23 project to create a bunch of mutants he could use as soldiers. However the children didn't want to be soldiers and rebelled. So he created a new project, X-24. He used that project to clone mutants but to also make them subservient and obedient. That is what bad wolverine was, a clone who was a mental slave.
