I wondered this, however, technically, Mary's body (the one that was resurrected by the Essex coven and cursed to stay in Salem) was taken over by Countess Marburg, and this body was killed and disintegrated with Marburg possessing it.
It seems somehow Anne stored Mary's spirit in Marburg's relict, (Marburg's original body). Upon the death of Mary's body, the relict was restored and Mary would have been able to leave Salem in this new vessel.
(Marburg's spirit wouldn't have been able to return to her original body because it was lifted out of its magic coffin by John, before the countess died).
The problem though is, the restored relict looked like Mary instead of the countess- I would argue that if Mary's original body was dead, the relict she was transplanted into and which was restored to health, should have looked like Marburg's original body which would have been a great twist,
"you can have life, and leave Salem in a new body, but be trapped forever in the original body of your greatest nemesis"
