I'm watching this right now and realized she'd been training at the Zootopia Academy to become a cop. How is it after graduating from the Zootopia Academy being in the paper and all she leaves for Zootopia for the first time? It doesn't make any sense, not like the Zootopia Academy is in her home town. Right? Is this a mistake?

Probably. There's a lot of little things the producers missed, or purposely disregarded: like most law enforcement agencies would require you to actually know something about the city you'd be working in before they send you out in it alone. The original scenes where Judy is trained by a really seasoned officer was cut so she could meet and follow Nick and Finnick so the story would flow properly.
shareWas just under the impression she lived in a suburb outside the city. It's not unrealistic for a police academy or supporting complex(es) to be outside city limits. For instance, our city's police firing range is outside city limits, for obvious reasons.
Either way, her leaving is supposed to be metaphorical, representing her truly being on her own for the first time. I'm sure she's been to the city before.... job interview, apartment hunting, etc.
