So where exactly did the boy come from?

Was he not born to the couple? Did I miss something. Why/how would he be from the other world/universe/dimension if that's the case? I've head Kirsten's lady parts take you to another world but I'm pretty sure that's not it. (Hey - Maybe a sequel to Being John Malkovich where Kirsten's vagina is a portal to another world and the big reveal is that that's where Charlie Sheen's career has been hiding)

He has all those abilities and he (or the whole other race for that matter) is just going to let the father and Lucas rot in jail?

Why can't he be in sunlight at the beginning and then suddenly can? Did he drink Sookie Stackhouse's blood?

If he can pull a satellite from the Earth's orbit surely he could have done something to prevent his capture or get to ground zero a little more easily. If he can manipulate the electronics to make it seem like he is sitting in his chair during the interrogation could he not have used that same kung-fu to prevent being found in the first place?

If he can start a car surely he can shut it down - again stymieing his capture at the hotel?

I think the boy did came from both the parents. We can see in the end that the father share the similar traits he has with his son, when his eyes minimally glowed. Maybe, he didn't explore it that much thus he didn't know he has the same abilities. I have a feeling that at the end, he will join his son in the other dimension/planet. And for the sunlight, maybe at first when the powers started manifesting, the parents got scared when seeing how the boy reacted, they immediately backed out on the whole idea, thus the seclusion for the time being up to him finally bathed himself in the sunrise. Due to this, he finally knew what he was and what he was meant to do.

I was also perplexed when the alien space craft thingy landed. What appeared to be the central hub was transparent so where did the aliens hang out, because I never saw any.

If they hung out in the crafts legs, was there also escalators because if not it would require (this is a wild guess) internal staircases. We can assume judging by the excellent condition of the plant matter an alien gardener, I'm pretty sure somebody would be in charge of the plant/veg gardens, how the hell does he push his wheelbarrow up and down the stairs.

Another thing when the craft is whizzing from from galaxy to galaxy at incredible speed, how are they watered.

There's just way too many questions and no answers

I think the boy said that the aliens lived on top of the humans.
I figured this was about the aliens living in a different dimension but always being on earth.
They (and their city) seem to be able to appear and disappear when they want to.

In the field with Kirsten Dunst, the aliens seemed to have bodies of light.

My guess is that the kid was an alien from another dimension who had to live with humans for some unknown reason.
Kind of like ET but not coming to earth in a space ship.

Then the "parents" adopted the alien kid, like in the Superman story.

Anyway, that's the explanation that works the best for me.
