They're also taking a lot of time because they're currently working on Kabaneri, they're not currently working on Season 2.

When do you think season 3 is coming? 2019?
shareIt's hard to tell, but we can have a rough estimate:
- Season 1 = 33 Chapters
- Season 2 should end at Chapter 69, which means Season 2 will cover 36 chapters.
If Season 2 starts in January and has the same amount of episodes (25), Season 2 will end either in June or July.
In June, the manga will be at Chapter 94, in July it will be 95.
So, if every season needs around 33-36 chapters worth of material, by the time Season 2 ends there will be around 25 or so chapters, meaning they will probably need around an extra 12 months (12 chapters) until they have enough material for a 3rd season.
So, if S2 starts in January 2017, and ends in June/July, and they need an extra year for more material (until June/July 2018), it's very likely that it will start at the beginning of 2019, winter 2018 would probably be too soon.
Those are my estimates, but again, we have no way of knowing, because they might start working on other things.

Any idea on how many chapters there are going to be?
shareIn total, as in the whole manga series? Well, apparently Isayama's editor said something like the series was already more than halfway through (60% completed) when Volume 16 came out (64 chapters total, and chapter 64 came out in August 2014).
So if 64 chapters = 60%, 100+ chapters (105, 110) should make 100%. Of course this might change whenever the author feels like it, but to give you an idea Chapter 100 comes out in December 2018, so who knows, maybe the manga finishes before 2019 is over.
The math is about right, Shingeki no Kyojin started out in 2009, and if it took 5 years to get about 50% through the stories (2014), then another 5+ years should be enough for the rest (2019/2020).
Personally, I hope it's a bit more longer than that, because otherwise it means that there's only 1/5 of the story left D:

Hoping for at least 120 chapters, so we get at least 4 seasons of the TV Show.
shareThe Manga is going to end early 2018 the latest. Between Jan and June at least.
The Writer already said he was aiming for 25 Volumes now since had to extend the Manga from the original 20 Volumes that he had envisioned. And his Editor has said the story is 60%/70% done now.
Season 1 covered 33 Chapters (Volumes 1 to 8) = 25 Episodes.
Season 2 by the time the season starts in Jan 2017 will have 55/56 Chapters available to adapt.
Depending on when it starts then Season 2 will end around June or July.
The Manga will be on Chapter 94/95 by that point which would also possibly be around the time when the Final Arc starts.
After this current Arc is over I'm sure we're gonna get the answers we want from the Basement which in itself will be its own arc that and then after that the Final Arc will kick off.
Season 2 will also have to end around Chapter 69 (Volumes 8 to 17 so as to complete that story's current arc and leading into the next.
