When something like this happen, like when a young person is raped and it's unclear who the rapist is, there is usually a lot of suspicion placed on family members (and for generally good reason- most abusers are family members or close friends). Because of this, anything that might have seemed odd or the slightest bit suspicious gets put on a microscope in a family's attempt to understand.
You have to understand the rape doesn't just traumatize the victim, it traumatizes the people who love the victim. When there are loose ends, even the smallest loose, it can provide doubt, fear, and confusion for everyone involved. Not knowing the identity of their sister's rapist, and the father of her child, was probably maddening for the brothers. They had to have been feeling like the failed at protecting her, been driven mad by thoughts of their little sister being raped, and then getting legal help would have drawn the police toward their drug operation. There's also something to be said for gossip, the more you hear a story the more likely you are to believe that it's true, and the cops were continually investigating Matt for potentially raping Tui. Now, as a general rule we love our parents and don't want them to imagine doing anything bad, but when something terrible happens to a child, the idea that the person responsible could be under your nose is terrifying. The idea that you do nothing to stop it when you could is even more terrifying. It takes a lot of strength to stand up to a parent like that and ask them about an uncomfortable situation like that. Ultimately the brothers were acting out of love for Tui. They remembered something that struck them as odd, and then this terrible thing happened, and in trying to make sense of this, they decided it was best to ask their father about what actually happened.
I don't think it necessarily means that Matt was definitely the father. It opens up a lot of potential theories as to the relationship between Tui and Matt- whether or not it was abusive, or to what degree. It could have been that Matt was abusing his daughter, or could have been he did something inappropriate without realizing it, or it could have been completely innocent. I personally don't believe Matt was the father. But it's completely realistic that his sons would approach him like this. They work in drugs with him, they know he is capable of lapses of morality, they watched him have various relationships with various women (and unhappy relationships from what it seems), and no rapist had been found yet, why wouldn't they start to suspect Matt? Everyone else did.
I still believe that peace and plenty and happiness can be worked out some way. I am a fool.
