Maybe I missed something here, but I think the bad guys watched Ellis meet Juniper, and that was how they knew to look for Mud at Ellis' house boat. Remember, Ellis had already had a run-in with the one bad guy a few days earlier and earned a black eye for it.

Yeah, I think they figured it out by the end of the film but to start with, I think they didn't really worry about two young boys causing them too much trouble
