Based on these pictures he wasn't really naked? Can they digitally add skin nudity? Or was he really naked and these are not the final takes?

That scene was fake, and there was a body double on the motorcycle, but everything else was real.

They can add nudity digitally, and I would certainly hope they did in that scene with the kid trying to grab the dick bee on the beach.
