Should Tom (Sonic’s human cop friend) have stayed dead after Shadow attacked him? Would make an interesting parallel with Shadow who lost Maria.

Should have, but too dark for a kids movie they probably thought. They already couldn't even show us Maria die on screen and had to soften her death from being shot to an explosion.

No.

That's something Shadow would never be able to come back from which would make it impossible for Sonic to want to turn him good and the meaning of the story would be ruined.
