I must have missed this part. I was wondering why Fitchner's character was giving all the orders near the end of the film but assumed she was being kept safe etc

I'm assuming they'll pull the same deal with "Dr. Brent Spiner's" character, and reveal that she never died in the sequel. Oh, she too will wake up after a 20 year coma ;)

She was dead, which is why they swore Fichtner in. They told him the entire presidential line of accession had been wiped out.

In a deleted scene, she got stomped flat by a Harvester.

You might very well think that. I couldn't possibly comment.

In the version that was filmed, aliens break into the bunker and kill everyone.

In the original deleted version, the President and one of the high end officials are captured, brought to the main ship and later killed.
