I was confused about if fd6 was a prequel that it alludes to, why was it vaguely referenced in the movie. In the previous films it went out of the way to mention the accidents from the initial flight and subsequent deaths to tie them all together.but In this one I would think they would let the viewer know it was a prequel early on so it would make more sense for the few small hints they drop
I think you mean Final Destination 5? And they did it like that because they wanted it to be a twist at the end. They wanted to trick the viewers by revealing it at the last moment of the film. I thought it was very clever and smart and really enjoyed the twist. If you notice too during the film everyone is using flip phones and stuff so they tried to give audience members a heads up.
Didn't only one character have a flip phone? I thought it was pretty subtle, because he (Isaac) struck me as someone who would have an out of date phone...
They did hint to it, but it was with stuff that didn't look like hints until you knew the twist - it was like The Sixth Sense, and Final Fantasy VIII in that respect.

You kind of answer your own question.
In FD2-4 (this is part 5 btw - not 6) they reference the other films as they all take place after the original thus they have something to reference. Part 5 being a prequel doesn't have that ability to reference the "future" without being subtle which is exactly what it was:
1. The name of the company they belonged to was Presage as in warning of bad things to come
2. The old fashioned phones
3. The old NYS License Plate
4. The Lisa Loeb look/comment
I actually think that leaving it as a twist (that it was a prequel) is what made this film work so well as it underscored that Death always wins no matter what the characters (films 1-5) do as it is predestined.
There's also the photo that Olivia knocks off the desk which smashes. A picture of her and a friend at an amusement park, referencing the "Devil's Flight" coaster from FD3
The twist was definitely clever. While watching the movie as soon as the main character mentioned going to France I hoenstly was like "Aw man what if he's on Flight 180" and this is before the first movie then I thought, "No it couldn't be- that's way to clever for a movie like this."
