Mundanes and Shadow Hunters

I thought the only reason no one else saw Jace and the others was because humans couldn't see Shadow Hunters yet Simon was able to not only see them but their world. Did I miss something here?

The Shadow Hunters hide themselves with 'runes?' (I believe that's what they said in the movie.) And so, they can also allow anyone to see them and their world. Since Simon is now privy to them, they have allowed him to see them.

Simon didn't see them in the club, nor the coffee shop...at the apartment after the break in, Jace took down his shield...

If you've read the books you'd know why but I'll explain anyway. After Clary and Simon go to the Institute and everything is explained, Jace tells Simon that he can see them now even when they are invisible to other mundanes because he knows the truth about them.
It's explain in the first book when the go to get the Mortal Cup from Madame Dorthea's place.
