I think that is where they are going. With Nate being a shrink, he can get inside their heads. Just like Undersheriff Jeffrey McKean on CSI was Lou Gedda's mole in the LVPD on CSI, I think this show is going in a direction where the mole is somebody we're supposed to trust.
shareWell they already had an episode where Nate was DEEP DEEP undercover and his loyalty was questioned. They seemed to forgive him since they caught whoever he was "working" with that was the bad guy "of the week". I think they might have even linked him to the mole but figured "it couldn't be" Nate.

What do we know? The mole has targeted Hetty, Granger, Sam, and now (apparently) Callen. S/He is going after the leaders of the LA office, but not the others (Kensi could have been taken out easily while she was in a coma). I thought it might be Janvier, but would he go after Granger? Nate? Why? There's been nothing to suggest that he's angry at NCIS. The mole didn't appear until after Deeks joined, so I still think it somehow involves him--and neither he nor Kensi have ever been targeted. Could it be a state-sponsored mole? Iran? I just don't think it's Nate.
