If no one was supposed to be awake for another 90 years, why would the ship's computer say to go to a window when they were slingshotting around Arcturus? That doesn't seem like it would be part of it's programming because no one was supposed to be awake.

Good point. Maybe it's not just running a program but instead is an AI that can interact like the bartender.

The system would know that they are awake so it's doing it's job.

Well only if it is AI like the post above yours says. Nobody would have bothered to program in the "Go to the window" speech if no one was going to be awake for another century.
