These questions are great, but sort of open to interpretation. Here is how I viewed it:
1. Rebecca was a little bit off-balance. Although cloning is normal in the Womb realm, it would be a little bizarre to clone a man you've hardly dated. Yes, she knew him as a child and they reconnected, but cloning somebody and giving birth to him is a huge commitment.
2. Yes, I believe she did have maternal feelings towards Tommy. One scene that sticks out to me is when none of Tommy's party guests show up to his birthday. Rebecca has a strong reaction to that and looks as though she feels guilty. She even cries and is hesitant to tell Tommy that his friends aren't coming. To me, it seems she felt for her child the same way any mother would. She knew that he would be hurt and disappointed and she showed maternal empathy. There are also a few instances where she is seen playing with him and being somewhat maternal. I think she had conflicting feelings. On one hand, she gave birth to him, cared for him as a child, and loved him as her son. On the other hand, as an adult he looked identical to the man she loved and sexual feelings took over.
Another way to interpret her behavior towards Tommy is that it wasn't maternal at all. She was very affectionate with him as a child (kissing him under the blanket, kissing his neck, etc) and one could argue that those sexual feelings were there all along.
3. She didn't know. But, keep in mind the scene where young Tommy wrestles Rebecca to the sand, straddles her, and says "Now I can do whatever I want with you" and she says "go ahead". Although it could be argued that he was being playful, the way he lingers on top of her without doing anything suggests that he had hints of sexual feelings towards her even back then. As an adult, he is being playful when he throws the net on top of her, but that playful behavior quickly turns into kissing and his head up her shirt. His sexual interest in her was seemed to come out little by little.
