Was Boyd always aware of who he was or was the ex cop persona implanted? If he wasn't an imprint how did he have so many cop skills?

He was who he was. There was no Doll architecture in him.

He was a scientist with a PhD. He created Rossum, a billion dollar company (With his partner Clive Ambrose) and then went on to be become a cop?

I understand why he is at the Dollhouse from the finale (No spoilers) but before that doesn't make sense to me. He was bored?

The cop part was a lie. The skills can come from any where as long as he studies. Some boxing or marital arts for fighting. A little outside of the box thinking for deductions.

He wanted to get close enough to influence Echo without anyone knowing his intentions.
That's why he made up the fake cop background, so he could be Echos handler. He never actually was, nor did he think he was a cop. It was just a backstory he made up so no one knew who he actually was.
