Hollywood has a long history of taking an original screenplay and tweaking things to fit an existing property. This movie feels like it began as something else and had G.I. Joe names fixed to it.

No. Stephen Sommers was simply misguided in his view of GI JOE. He stated repeatedly that he wanted to make it similar to a Bond movie, which of course was all wrong from the get-go. It was written to be GI JOE from the start. They just didn't have a good idea of how to actually do a GI JOE movie.
