Once the 3 behemoths are in San Francisco, why don't they always know where each is at? For example, the female MUTO was completely oblivious to Godzilla until he was 10 feet from the nest. And where did the male keep flying away to? I mean, I enjoyed the movie still, but the SF part is just bugging me.

The Male Into was trying to lure Godzilla away from the nest.
In the wild male birds are more brightly colored then the females and will try and land on the ground to lure predators away from the nest.
It's pretty safe to assume that was the male's intention. Godzilla probably got bored with its antics and went after the one that couldn't just fly away every time.
