Okay so its not really a twist for us as viewers but when Crawford reveals in court that Nunally was having an affair with his wife and he made his confession under duress it seems the opinion of the jury swings in his favour.

If this is enough to convince the jury, why is Beachum hellbent on prosecuting him? Shouldn't he be equally convinced?

Because Willy knows Crawford's guilty. He can't give up the case because he has judicial integrity and character.

The judge really should have declared a mistrial and given the DA's office time to set a new trial date and gather more evidence.

What I missed, both times I watched this movie, was when Crawford had time to not only switch guns. I remember their placing the guns down, but when did he have the chance to exchange them?

I think we are to believe that Crawford switched the guns back when Nunnely (?-the negotiator) recognised the woman on the floor and went running to her kind of sobbing. Remember that Crawford made the deal when he first let the negotiator in the door that they both had to put down their weapons.
