When Roy got to the part of the story where the masked bandit discovers his brother's death (the 'meat chandelier'), Walt pulls back the curtain wanting Alexandria to leave. He reaches for her and Roy grabs the front of Walt's shirt/gown (telling him to leave her alone) and in that little 'struggle' the chain the key is on breaks off of Walt's neck and lands on the floor. In a later scene (I think it's when he's giving Alexandria the key to steal from the cabinet, you can see an unbent coat hanger on one of the tables (so implying that - at some point - he used that to pick the key up from off the floor)
he seemed to be too neurotic to notice something like a key going missing
So clearly he didn't notice it go missing and/or he feared Roy too much after that little encounter (even with Roy bed ridden).
