Yeah, that totally didn't make sense to me either. They would've either blocked her access or have had her on high alert.
I love the Bourne films b/c they're just such great entertainment but there are LOTS of unrealistic loopholes (one could argue the entire premise of the film is unrealistic but you know what I mean...)
It always bothered me that it took the CIA 10 minutes to figure out that Nikki used her laptop to log in from Tangiers when she was already MIA (best case) or a traitor working for the guy they are looking for (worst case).

I believe they logically assumed Bourne had killed Nicky. The second Team saw them leave together, but Bourne was guiding her with his hand on her arm. It looked like Bourne was taking Nicky against her will, and that's what the second Team probably reported.
Excellent point. But why did she not say "Ruby" then?
