Ok, I've watched this trilogy a million times and I have realized something just now. The ending from Bourne Supremacy when he talks to Landy on the phone when she tell real name, etc matches exactly the dialog they both have in Ultimatum when the CIA taps Landy's phone. Now I'm really confused on how the timeline works. Does the first hour and a half from Ultimatum take place before Supremacy's finale?

There is nothing in the scene between Bourne and Landy in New York to say how long has passed, and when they were trying to come up with idea's for the movie, one of the main questions was "what brought Bourne to New York?"
Basically they had the idea to make the first 2/3's of Bourne Ultimatum really "Bourne Supremacy: The Extended Cut" in a kind of way.
Once we get to that scene in Ultimatum then the two time lines match up.
I figured it out from the beginning, so here you go; The Bourne Supremacy takes place a year or so after The Bourne Identity. However, The Bourne Supremacy and The Bourne Ultimatum is one 3 and a half hour film split into two parts. After Bourne escapes Moscow, he heads to London to confront Simon Ross about an article he wrote in a newspaper regarding Jason and Operation Blackbriar. After Simon is killed, he heads to Paris to tell Marie's brother about her death, and later flees to Madrid to find Neal Daniels but discovers he already fled to Tangier. He follows him to where Desh kills him, and attempts to kill Bourne and Nicky. After he kills Desh, he heads to New York to confront Hirsch about the entire Treadstone Operation.
shareI guess they didn't want to finish Supremacy with Bourne walking away from the Neski girls flat. The continuity is out because, the end of Supremacy is of course near the end of Ultimatum, only with Bourne in New York in winter, when they re shoot. Plus, re filming the get some rest Pam, you look tired bit, but 3 years later. It kinda works though as we get the David Webb info with one film to go, and Ultimatum starts with a bang! Just a bit messy repeating the re shot scenes.
shareOriginally Supremacy ended in a Moscow hospital in a scene between Pam and Jason (its pretty much word for word the same).... Pam leaves the room for a second and suddenly goes back in and Jason is gone and a window is open.... instead of Jason walking through New York to Extreme Ways, he is walking through a Moscow suburb.
This original ending proved so unpopular in test screenings that 2 weeks before the movies release and at a cost of $200k, Matt was flown across from Europe (where he was filming Oceans 12) for the day to reflim the scene we get in the final cut.
When they went to watch Identity and Supremacy for inspiration for Ultimatum, they could not find anything, then one day Greengrass commented "what was it that would bring Bourne back to America and New York?" and that is where they got the idea to film the movie like they did.
