There's one thing I find to be illogical. First of all, it's a weird coincidence that she was posted to Madrid to work for Daniels and meets Jason there, but what's even more illogical is that when she speaks to Vosen on the phone, and her response is "Everest", Vosen and Landy still suspect that Bourne is around. Vosen tells Nicky the backup team will arrive in one hour, so he is luring her into believing that they have a lot more time than actually 3 minutes. Nicky knows this, and they manage to escape. However, later in Tangier, she is still able to access the CIA database. Why didn't her disappearance leave Vosen suspicious enough to stall her account? Or did I miss something?

Because the response was supposed to be 'Ruby', so she told them that Bourne was there.
But that's weird, because then she helps him, including telling him that they only have 3 minutes rather than an hour (as you pointed out).

Did they know that she was helping Bourne? They did not know that she said "3 minutes" and "I have a car". They didn't fully realize that she was helping Bourne until they found that the database was accessed with her creds.

You got it wrong. "Ruby" was supposed to be "Response under duress" and "Everest" was the "response not under duress." So like the OP said she gave the "I'm ok" code and the CIA guy was still suspicious. This can be easily explained by the facts: Nicky was involved with Jason previously, so he has reason to be suspicipus; he knew there were other operatives on scene assigned to kill Bourne, which Nicky says nothing about; and the fact that he's going to be suspicious of Bourne no matter what the situation.
As for the hacking question: she didn't "hack" at all, all she did was use her CIA login, and if you recall she had become unauthorized to view the information.

When and how was Nicky involved? She met him for some minutes when he beat Conklin and killed 3 of his henchman. And she met him again when he put a gun to her head. Does that spell romance to you? I personally assume she has developed feelings between the 2nd and 3rd part, maybe seeing how he exposed whatshisname and he didnt hurt her and seemed confused. She probably know he went to Russia to repent. And she probably knows he stopped killing for Marie. Maybe all that impressed her and thus she doesnt show any sign of fear in part 3?
I think it's as simple as Vosen having little trust in her (he doesn't seem too fond of her from the get-go) and decides to err on the side of caution. It's possible he might be aware of the past Nicki and Bourne had (somehow) and felt she might be covering for him.
