If I am correct, Desh blows up Neil (or is it Neal?) Daniels by planting the bomb on his scooter. Having done, this he rides off on... a scooter. Where did the second one come from? Did he steal it?

The bomb was definitely in the scooter - the satchel was just a decoy. He deliberately dropped it in plain sight further down the street to make whoever was tailing him (Bourne) think the bomb was in there so he'd make Daniels' car (which was still on the move) stop away from the satchel and by the parked scooter. Bourne realised the trick just before the bomb went off when he looked back at Desh.
As for where the second scooter came from, either Desh had parked it there at some point beforehand specifically to use as a getaway vehicle, or (more likely) he stole it. There were quite a few scooters shown parked on the streets he and Bourne chased down before the explosion so it's not exactly hugely implausible that he quickly came across another one and decided to take it.
He put the bomb on a different parked scooter then dropped his bag next to a car so Bourne would think that was the bomb, then when he detonated it he got on his original scooter and drove back to try and kill Nicky.
