Yes, the distinction is there in the plot...those (mostly) who live in the Hendricks' Utah neighborhood are LDS, and those who live out on the remote compound Juniper Creek are FLDS.
The two branches of the same faith (well, there are actually many fundamentalist sects of the same faith) aren't really that far apart, though. LDS was like the FLDS until the government got involved, and outlawed polygamy. The beliefs in creationism and the afterlife are the same, as are the values. Which is why the character of Barb (who was raised LDS) feels unfairly shut out from the church of her childhood as the plot unfolds.
Actually, those in the F(undamentalist)LDS could be seen as upholding the original teachings more faithfully, while the LDS has just buckled and become diluted from what Brigham Young was preaching to them. The imposing of secular law has shaped what the more mainstream LDS has become.
