Running tally of everyone who died in All this and Gargantua 2 (Keeping in mind the Venture Bros rule: if you don't see them die, there's a good chance they're alive)

Probably alive:
Vendata

Unknown:
Fat Chance (Pantom Limb and Radical Left escaped Gargantua 2 through his enigma hole, no idea how he could escape)

Possibly dead
The Sovereign (a bird died, may not be him. kind of a disappointing end if he's actually dead)
J Jonah jr
General Treister
Monseñor (We don't actually see him die and they don't mention if he died or not)
Tim Tom and Kevin

Dead:

I'm pretty sure vendata( the venture industry's cyborg ) died when Brock ripped his casing off in the night club, or at least that left him inoperable since mrs. The monarch took his place in the council of thirteen.

Also I'm pretty sure that Tim Tom and Kevin were murdered by either the mobs of hench men or the explosion. ( However I could be wrong)

On "All this and Gargantua 2" General Gathers asks for status reports on all the council of 13 and Snoopy replies that he is still MIA. It makes sense that they don't know that he's been replaced but at the end of Bot meets Bot they knew where he was. At some point between then and now they lost him

Tim Tom was being cornered by Gary and the mob but you don't see him die and Kevin was in a different part of the ship.

Underbite also sadly didn't make it through the Chance portal so I fear for him as well.

I thought they listed Vendata as missing because they had him. Better not to confirm on their end as spies when people spy on them.

When/how did Tim Tom and Kevin die? I remember Dr. Mrs. The Monarch saying they were dead, but I don't recall seeing them die.

I think it was in The Devil's Grip (end of season 5) - when 21 incites the other Henchman into a frenzy saying they were responsible for 24's death, the Henchmen then attack Tim Tom and Kevin but that's all you see.

Ah yes, now I remember. "Hench has killed hench", based on "Ape has killed ape" in Battle for the Planet of the Apes.

Only part of the space station blows up, so it's possible that the Baron and Fat Chance are still alive.

I don't know about anybody else, but the death of the Fop was the one that really cut me to the quick. I kept hoping they would do at least 1 episode based on that character...he's a trip.

Only the middle part of the space station blew up. The rest of the station is still around so it's possible that Fat Chance and the Baron made it out.
