Billy was a hothead and he was pissed at Sullivan. He wanted to be the one to make the arrest. It doesn't make sense, but he wanted it that way.

Costigan’s anger overrode his logic, unfortunately. Which is quite understandable. If someone murdered, or was responsible for the murder of one of my mentors, and I KNEW it, I might just as well take matters into my own hands, in some form or another.
I think he just wanted to make sure. He couldn’t really trust anyone in the precinct (or squad? You know what I mean). And turns out, his instincts were right, because he ended up being whacked by a dirty cop.

Along with being a hothead, he also let his pride get in the way. It was his mission to infiltrate Costello's crew, and figure out the mole within the State police department. He finally did it, and had the evidence, but he wanted to be the one to haul him in himself.

To play devils advocate, he might have been afraid that since Sullivan is a highly regarded officer, and had erased his files, that no one would believe him, and the tapes would be dismissed. So he called the other officer there, the only person in that department that could verify that Costigan was a cop, so that he would be there to back him up when they hauled in Sullivan.
