This is the one where Rodney creates a replicator to absorb all the other replicators. So when all the replicators were sucked down to the planet all those shiny new "ancient" ships were just sitting there in orbit with nobody on them. They should have beamed crews on each of them and taken them. That way the atlantis team would have had a kick ass fleet of warships. Just a thought

They were kind of exposed to space and in need of repair what with all the holes created when their replicator crews were pulled down to the planet to join the blob. If there was more time, sure they could have done some salvaging but I don't know what you expected them to do in the time they had before they had to retreat to safety since it wasn't as simple as beaming people on-board and flying right out of there.
