Not at all. Their agencies didn't put them against each other, Miguel's ego did. It's more of a business war between the contractors, offer both of them a contract end let's see who can do the job better, faster and cheaper. Miguel was obsessed with becoming #1 in the business, that's the main reason why they clashed.
Oh and Robert and Miguel weren't married. Seriously, the main appeal of "Mr and Mrs Smith" (if not the only one) is the fact they are married and that they have to hide their identities from each other while living together. For me the best scene was the dinner scene where they both are suspicious but don't know for sure.
I also don't think their espionage styles are similar. In fact I don't remember much espionage from Mr and Mrs Smith, just a bunch of horribly unrealistic action scenes.
Assassins has way more similarities and connections to "Grosse Point Blank" than to Mr and Mrs Smith.
