The green apples represent free will, a la the Garden of Eden story. Kuze decides to continue on trying to upload himself on the web and takes a bite out of the apple to represent this. Motoko resists this temptation, despite having a lot in common with Kuze, and so didn't bite the apple. A bit heavy-handed as far as symbolism goes but there you go.
The Prime Minister called, I think, the Chinese. Hence the planes flying low to
drive off the US submarine.
