In GITS first movie. She is diving in the sea and using tank with oxygen to get back surface. Then they have even discussion with Batou about it. That she could die, because her body would sink as stone...
But at the beginnig of s01e13 they are invading some factory and the scene starts with all of them in the water. And Major swims without any help... So what?
The two original movies (GITS and GITS Innocence) are set in a different world from the series (1GIG, 2GIG, SSS).
The series present GITS more closely to its Manga origin.

and scroll down to the bottom, you can see how each is split up into it's own group, they all obviously originate from the same place but you can't really think of SAC as a "prequel" to the movies as such, for example.
