EMP is an electromagnetic pulse that disrupts the electrical signals that the machines use. A nuke unleashes a massive ammount of energy, which destroys all the machines it connects with. However the machines are unaffected by the massive amounts of radiation that can kill humans who are miles away from ground zero.

Electronics can be shielded or hardened against an EMP effect, however (this technology is available and used today) so it would be safe to assume that dedicated warrior Machines produced by 01 were constructed to survive the kinds of EMP produced by the humans' nuclear arsenals. The EMP weapons used by Zion are therefore different in the way the effect is produced (no nuclear exploding device) and strength. Second Renaissance II though does show some kind of directed energy weapon being used by the humans to destroy a wave of Machines. Could this have been an early version of the technology Zion later employed?

The nuclear bombardment would of been enough to vaporize the entire city of Zero One. The EMP generated by each nuclear blast would of been enough to destroy all of the machines as well.
Some people argue that the machines were able to survive in bunkers below 01.
If that was the case, then why didn't the UN send soldiers into the ruins to locate and destroy all survivors?
It would of been a simple mop up operation. And Zero One would not have had enough time to rebuild it's city and continue it's war effort.
