how did the "bad guys" know that he looked in the bag?

I assume it's because the tape on her mouth was cut, or because she screamed and they knew he heard it and didn't want him to know it was a person, so they try to kill him! :O

i always assumed the Wall Street was gonna try to kill him anyway after he dropped off the "package"

Probably
1) he was late
2) he had a look when the girl moaned
3) he didn't count the money -- instead he's rushing out of there.
