i was born in 1990, and watched this film when i was really young. all i can remember is the care bears being kidnapped, taken to a tower perhaps, and one of them is wearing a sort of cone hat with streamers at the top, and they get scooped up by a machine...i know its really vague buts thats all i remember!

I know that it's not the second movie. As far as I know it's not any of the Care Bear movies or specials.
Could it be an episode or is it longer than that?
There's an episode The Best Way to Make Friends in which Beastly scoops up some Care Bears in his flying thing (uses petals).
