What do you think Maguire was doing between the shoot out in the hotel room and then waiting at the beach house?
Just waiting for his face to heal and for the dust to settle on the whole affair i.e. Sullivan exacting his revenge? Would Maguire have even been paid as Rooney et al were dead by the end? Did he just kill him so he could finish what he started and get his picture?

Well, he probably had to flee before the police showed up (I don't know if Geneva, IL police officers were in the pocket of the mob) and probably went to a mob doctor who patched him up. And he probably was couped up for a couple days before escaping to continue his hunt.
Bear in mind, Maguire seems to only shoot Sullivan now as revenge because of getting those glass shards in his face during the shooting at the hotel.
