EMPs don't work that way, even assuming you could find one smaller than a living room. An EMP scrambles the positive and negatively charged layers of a transistor so they no longer gate an electrical impulse, effectively turning solid state devices into lumps of metal. There is no unscrambling, all electronics would be dead forever. If Las Vegas was blacked out by a "pinch" it would stay blacked out till every piece of apparatus that used transistors was replaced. Planes would fall out of the sky, hospital patients would die, it would be an act of terror dwarfing 9/11. The only electronics still working would be the kind that still use tubes - die-hard stereo fanatics (the kind that still play records) and old-time ham radio operators. Of course there'd be no electricity.

How come the EMP at the end of The Matrix to save the ship from the Sentinels didn't stop all of their hearts and kill them plus destroy their ship?

Reasons for all these: fictional EMP's whether in The Matrix or Las Vegas.

This is a super late reply, but I think that's why they had to turn off everything in the ship and make sure everyone was ejected from the Matrix (remember they couldn't do the EMP if you were still in the Matrix). They had normal hearts, nobody was on a pacemaker or anything.
